Is it wrong to not be friends with someone because of who they are friends with?

It sounds like it depends on your definition of "friend." If a friend is something shallow for whom you would do next to nothing and about whom you care very little, then it should matter who that "friend's" friends are. However, if a friend is forever, is a person who is always there for you, is a person that likes/cares/loves? you unconditionally, then it would be shallow to lose a friend because that person considers someone else to be their friend. In the end, it all sounds like petty bullshit to me, but then, what do I know: I'm just anonymous :)
